The charges were brought following a navy investigation after Sgt Weemer reportedly revealed details of the killing while taking a polygraph test for a Secret Service job.
Fierce fighting
Sgt Weemer is accused of shooting an unknown man, who was being held by US forces during Operation Phantom Fury, says the BBC's Rajesh Mirchandani in California.
If found guilty, Sgt Weemer faces life in prison.
He was a member of Kilo Company, 3rd Battalion, 1st Marines, based at Camp Pendleton, who allegedly killed several unarmed Iraqi captives being held captive in an abandoned house in Falluja.
The city was the scene of fierce fighting between insurgents and forces led by US marines in April and November 2004.
Four different members of the same unit face charges ranging from manslaughter to dereliction of duty for an incident in November 2005.
That case involves the alleged killing of 24 civilians in the town of Haditha, in Anbar province, north-west of Baghdad.
