An SFL spokesman confirmed it was now looking for a side to replace the Dumfries and Galloway outfit in Division Three.
"I have this morning received intimation from the Gretna FC administrator of their resignation from the SFL with immediate effect," he said.
"I have accepted this resignation on behalf of the SFL and accordingly, we now have a vacancy in the third division and are seeking applications."
A number of clubs have already expressed an interest in taking their place in Division Three.
Spartans, Annan Athletic, Preston Athletic and Cove Rangers are all preparing applications for their spot.
