The men - Imam Samudra, Amrozi Nurhasyim and Ali Ghufron (Mukhlas) - were sentenced five years ago. Imam Samudra, Amrozi Nurhasyim and Ali Ghufron (Mukhlas) were killed with shots to the heart on the island prison of Nusakambangan, local TV said.
More details soon. There has so far been no official confirmation of the deaths.
Officials had said the three would be shot in early November but no date had been announced for their execution.
They were sentenced five years ago but have often several appeals for leniency.
However, they have also said they are keen to be "martyrs" for their dream of creating a South East Asian caliphate.
A last-minute appeal by relatives of the bombers was rejected by a Supreme Court judge earlier this week.
