Northern Rail said "major disruption" was expected to last until 16:00. Network Rail said most services were back to normal by 16:00 BST.
National Rail said that the backlog of trains near Leeds had been shifted by 15:00 and "all services were beginning to run to and from" the station again. A Network Rail spokesman said: "It's not totally cleared, but there's about 80% of the trains running [to time]."
"Trains will, however, continue to be severely disrupted with delays of up to 120 minutes, cancellations and diversions until at least 16:00," it added.
