'Grave condition'
The collision took place at about 1800 local time (1700 GMT).
Italian state television is reporting that the two dead were crew members.
Messina Port Cmdr Antonino Samiani told reporters: "The bridge of the hydrofoil was destroyed."
The hydrofoil is operated by Italian state railways and the cargo ship was reported to be registered in Antigua.
Cmdr Samiani said some of the injured were in "grave condition".
"We haven't been able to contact the commanders" of the vessels, he said.
The narrow Strait of Messina separates Sicily from the toe of Italy.
