Idelphonse Nizeyimana, a former head of intelligence and military operations, was thought to be travelling to Kenya when he was detained. As intelligence chief Idelphonse Nizeyimana is thought to have organised the killing of many ethnic Tutsis - including a much-revered queen.
The Rwandan war crimes tribunal in Tanzania described Mr Nizeyimana as one of their highest targets. Correspondents say he was travelling to Kenya from the Democratic Republic of Congo when he was detained.

The BBC's Will Ross, in Nairobi, says Mr Nizeyimana was detained in the Ugandan capital carrying false identity documents.
He had entered the country from DR Congo and was heading for Nairobi, our correspondent says.
He was head of intelligence and military operations during the genocide and is accused of setting up special military units who helped carry out the genocide.
One of these units is believed to have killed Queen Rosalie Gicanda, widow of King Mutara III.
