After the result of public voting was announced, Jones said: "I'm gutted but the boys deserve to be here - they work harder than anyone."
The 17-year-old Dublin twins have divided the judges' and public opinion, with critics saying they lack the singing ability to justify their continued presence in the competition.
Minogue, who mentored Jones, said: "I just wish all the good singers good luck in the singing competition.
"It shouldn't have happened," she added.
Cowell has previously joked he will leave the country if John and Edward win, but on Saturday's programme he praised their performance of the Ghostbusters theme.
"It was possibly more entertaining than anything you have done before. Well done," he said.
