Conditions are forecast to ease later in the morning. The main building at Ysgol Bro Cinmeirch near Denbigh escaped damage but an outside classroom and play area was hit.
Head teacher Gwennol Ellis said: "We don't know the financial impact but it could run into several thousand pounds worth of damage - that will need to be assessed."
