In Enniskillen, an Asda store has been closed after the wind ripped off part of the roof. NIE said the company's incident centres across Northern Ireland had been open from 0630 GMT.
Some property has also been damaged and the police are advising motorists to take extra care and slow down. The areas worst affected were the north and east coasts.
Roy Coulter from NIE said it had been a "particularly vicious" storm which had done quite a bit of damage to the network.
'Faults'
"With this sort of event it can be trees falling down, poles, it can be very often debris and third-party equipment sometimes blowing up over the line and causing damage to it," he said.
"There are still quite a number of faults at the minute.
"We will have customers remaining off overnight."
Mr Coulter said the company had brought in all of its resources.
"Everyone in NIE is working towards the restoration of these customers," he said.
"We have tree cutting contractors, we have overhead line contractors and we have about 40 people from the Electricity Supply Board who are our parent company, helping us to get the customers back on supply."
BBC Northern Ireland weather presenter Cecelia Daly said: "The very strong gusts have moved away. There are reports of wintry showers in County Londonderry."

DUP councillor Gavin Robinson said the chimney stack on his property in east Belfast had fallen off and smashed to the ground.
"We had to make sure the building was structurally secure and nothing more would fall off," he added.
BBC Northern Ireland weather presenter Barra Best said: "We have already had reports of a lot of disruption out there and it's because of those particularly strong winds which will be at their height during the first part of the day.
"Towards the evening, the winds will ease but it will still be very windy."

It said hundreds of extra NIE engineers, call handlers and administrative staff were ready to reinforce its "normal capability to restore supplies following any damage and to provide regularly updated information to customers".
