Det Ch Insp Ian Saunders said: "We believe we know the identities of the people who have died but formal identification has not yet taken place. A Wiltshire Police spokesman said there had been a "child sharing arrangement" but the two boys had been living with their mother in Andover.
The spokesman also confirmed that the 36-year-old man, who had been living at the flat in Tidworth for several months, was due to move out of the property.
His body, according to the police, was discovered by the property's landlady who was showing new tenants around.
