Thursday's failure is thought to have started at around 07:00 GMT and affected both personal and business users.
A spokesman said that it was unclear precisely what had caused the fault.
It comes just weeks after the bank unveiled a new mobile banking feature called Pay Your Contacts, which allows RBS and NatWest customers to send payments of up to £100 to anyone with a Visa card by entering their mobile number.
