Taiwan's Foreign Minister David Lin urged the Philippine government to "open a full investigation" into the shooting, which he condemned "strongly".
According to AFP news agency, Philippine Foreign Secretary Albert del Rosario said that he could not confirm Taiwan's reports. "We will check that," he said.
The Philippine navy said in a statement that its ships were not in the area when the incident occurred.
"The Philippine Navy denies any involvement in... an incident where a Taiwanese fisherman was reportedly shot and the wound led to his death," the statement said.
The Philippine coast guard, a separate entity, said it would hold a news conference on the incident, AP news agency reported.
Taiwanese fishermen have been arrested in the area and detained by the Philippine authorities in the past, but there have not been incidents of shootings before, the BBC's Cindy Sui reports from Taipei.
