North West Air Ambulance said it was taking passengers away from the scene. A spokesman for the North West Air Ambulance said "a lot of resources" had been called to the scene.
A Yellow Duckmarine craft also sank on 31 March. No one was injured. Thirty-three people including children were onboard but there were no reports of fatalities, he said.
Eyewitness Tim Olsen said: "I was down by the Albert Docks doing some shopping when I noticed something didn't look right about the duckmarine.
"It only took about four minutes to go down. The police, ambulance and air ambulance services arrived on the scene quickly and I think they got everybody off OK."
Merseyside Fire Service said those rescued from the water were adults.
Chief fire officer Dan Stephens said: "Three people have been rescued by firefighters from the water.
"We have had assistance from a number of agencies on scene. We are working with police, ambulance and coastguard to account for everyone onboard."
All four Yellow Duckmarines were banned from going into water after one sank in the Albert Dock earlier this year.
One of them started to sink in the dock on 31 March and passengers had to be moved on to a pontoon.
In May, one of the vehicles was declared safe to take to the water again.
