'Road map still valid'
Unconfirmed reports say one of those killed in al-Fara had been throwing stones at Israeli troops.
But Palestinian medical sources said they were both militants, one aged 17 and the other 24.
The man killed in Yamoun was said to have been in his mid-twenties.
Javier Solana, the EU foreign policy chief, has been visiting Israel and the Palestinian territories.
After talks on Thursday with Palestinian President Mahmoud Abbas, he said the EU was still committed to the internationally agreed "road map" plan for peace.
"The problem now is not the road map - the problem now is the road map has never been implemented," he said.
Mr Solana is due to visit the West Bank town of Nablus on Friday before moving on to Lebanon.
Barrier protest fails
In another development, the supreme court in Israel rejected a petition filed by Palestinian villagers against a section of the barrier Israel is building in the West Bank.
The court ruled that Israeli security considerations outweighed the damage caused to Palestinians.
It said no alternative route in that area would meet security needs.
The petition concerned a 6km section due to be built on Palestinian land around three Jewish settlements in the northern West Bank.
Palestinians say the barrier is part of an illegal land grab designed to ensure that many Jewish settlements become part of Israel under any future peace deal.
The Israeli government says it is a security measure to keep out Palestinian attackers.
