Police said the woman was the only occupant of the car which was hit by the locomotive travelling without any coaches or passengers.
Three railway staff on the train were uninjured.
An eye witness said the test train had come to a stop about 100 yards beyond the crossing with the car in front.
All roads around the area are closed.
Trains on the Cambrian Coast Railway are currently terminating at Harlech and Porthmadog, with bus transport being arranged between the two towns.
Police said the coroner and rail accident investigators had been informed.
