First Great Western said there were delays between Bristol Temple Meads and Reading stations and between Bath Spa and Salisbury. Services between Salisbury and Bristol, and Bristol and London have been affected.
There are also delays between Bristol Temple Meads and Salisbury. A spokesman from First Great Western said the disruption was expected to last until 16:00 GMT.
The derailment is also affecting South West Trains services that travel through Westbury.
