The yacht's two crew members had moored their vessel in Fishguard and spent the night in a bed and breakfast there.
A coastguard spokesman confirmed the yacht had been found further up the coast near Newport.
"The owners were safe ashore and had stayed overnight in a B&B, but the vessel may have been stolen and someone on board may since have ended up in the water," he said.
"We are doing a search of the area to be sure and cover every eventuality."
