The coastguard have not confirmed what kind of craft is missing or how many were aboard. A search and rescue helicopter has also been launched from its base at Caernarfon Airport.
The missing vessel is a 25ft (7.62m) fishing boat and it has been classed as "overdue" since Wednesday morning.
An RNLI spokesman said: "We were scrambled just before midday to help in searching the sea area and coastline between the Great Orme and Rhyl.
"An area between Rhos Point and Llanddulas is currently being searched.
"The search is ongoing."
